Web.Config several domains

I have hosting with several domains, each site has its own route system. In the hosting (httdocs) has my main website where I set the route by web.config, until then everything is working normally. However when I try to set the route to another site that is in another folder within the hosting does not work. Do I have to have two web.config? One for each site? Why I did that is not worked.
