Good people I am in a Windows hosting of Locaweb and I am changing the platform for Linux, I am using the tool Mailstore Home to backup, but I do not know if I can do IMAP or POP Backup, anyone knows the difference?

IMAP is an electronic message access protocol, commonly used in Webmail or with a correctly configured client. It has an interesting feature that messages are stored on the server and the protocol allows you to manage them, providing access to folders and messages. Searches for messages are performed directly on the server and it is also possible to share message storage space between various mailboxes. One disadvantage lies in the fact that it is always necessary to access the server to access the messages, since they are not downloaded. Another is that the storage space and so, how many messages can be saved, depends on the server, since the emails are not stored locally.
The POP3 is an older protocol and is used for remote access to an email box. This protocol allows the transfer of emails from the remote box to the local storage on a computer. Each time an agent wants to fetch the emails from the remote box, it must connect to the server, authenticate and transfer the messages one-by-one, which usually causes the message to be deleted from the server. After this process, the connection with the server is undone and the user can read or perform any action with his emails locally.
The Mailstore Home is a backup tool for the email box. It works with both IMAP and POP3 protocol. Locaweb has tutorial for using this software to backup the email box here. The use of the IMAP protocol, given its design to keep the files on the server unless an explicit delete command is given by the user alone, is safer in any case.

IMAP and POP are two communication protocols generally used in exchange for Emails.
In the IMAP protocol, the application that uses it connects with the mail server and synchronizes messages in real time, making it possible to receive messages (emails) without needing to reconnect or give a flush in connection. This protocol is the most widely used today, as it is increasingly common for users to want to access their mailboxes from SEVERAL different places. (Using Webmail, apps, smartphones etc).
In the POP protocol, the application that uses it connects to the email server, downloads all messages and closes the connection. This way it is not possible to receive messages in real time, since only one "copy" of the server emails has been created and the application is working with these copies offline. The POP protocol is a little older and is becoming increasingly unusable. (Obviously there are still applications that use it - it depends a lot on the business rules).
Now you will decide how you want to connect with your mail server.

but in case if I backup as imap it will pull the files that are attached on my machine, that main doubt.

Which files are attached to your machine? Regarding backup, by defining the protocols, either of the two would result in a satisfactory result. What you can imagine is that with POP, it would download all messages from the server and email and create an offline copy, while in IMAP, when removing messages from the server, you would have a copy, but permanently remove from the server.

IMAP syncs with server messages. That is, when you delete a message, you actually delete it from the server, and all the connected users in that email box would see the email disappear. By POP no, since if you delete a message, you just deleted a copy. Since there is no synchronization of messages using the POP protocol.

Given the particularities of implementation of each host, I believe that this has to be solved directly with the hosting company, because there are many variables that can influence your doubt. As the focus of the site is the programming itself, and not support itself, unfortunately I think that the site does not end up being the most suitable means for a satisfactory solution (even more considering that the answer given generated new doubt in the comments).
